When you reach the Setting up your Mac stage the OS has been installed and some basic cleanup is being done. It is safe to force quit the computer. (Hold the power button for a long 10 count then turn on as normal). After a forced quit I usually run Disk Utility and select Disk First Aid. You can either just do it from the desktop or boot into the Recovery partition to do this. The advantage of booting in the recovery partition is that if a problem is found you can immediately repair it. If you do it from the desktop and repair is needed you'll have to boot into recovery first.
