From a page online:

Short answer: Blue ones have been sent or received using Apple's iMessage technology, while green ones are "traditional" text messages exchanged via Short Messaging Service, or SMS.

Or said another way, messages between Apple devices will be blue. But since Android and other non-Apple devices can't directly use Apple's technology, it resorts to SMS. Those messages are then green.
