I accidentally subscribed to a service for an app that I didn’t even had installed and I refunded it. The refund was accepted now I am just waiting. I am wondering if the money will go back into my apple pay.

It goes back to the original payment method ie. the debit or credit card you used. Generally, those refunds complete and funds are credited to your account in 5 to 7 business days, but in rare cases up to 30 calendar days.
