It’s not the mailboxes being corrupted, but rather getting them to be organized as they should be. If you are so concerned, then export your mailboxes to an external hard drive(so that they are not lost). They’d be saved as a file. Then, remove and add the account back, as recommended by @vpiphonelover

Agree I had to delete and restore three email Accounts due to changes with Microsoft Exchange through a web host. It took several days, but Apple Mail is functioning normal again. Hope this insight helps.
