I subscribed to it through the app store. Then tried to access any content on the Crunchyroll Manga app, but a pop up comes up saying I need to upgrade my membership. It already is.

I agree- having been given the runaround by many companies in the past, it's annoying.
If I were you, I'd check my App Store purchase history. If it's listed there as a posted transaction, it's the app developer's issue, despite them claiming otherwise. If it's not there, check your bank statement to see if the transaction actually went through.

You'll want to ask the app developers for help with subscriptions that aren't showing up.
