It sounds like the account is set up as POP - which means messages deleted on one device don't "sync" to another.
I think deleting it and setting it up as IMAP should help.

What type of email account do you have? Yahoot, gmail, something else?

Telstra mail account, means up to 4,500 emails and counting, how do I stop this happening?
